A few thoughts:
1. You did replace the cover (with the PCB) when you have replaced the motor assembly, is that right? That is probably where the problem is located.
2. Try wiggling the 5-wire electrical connector/cable while the motor is on and see if the power drops out and stops the motor.
3. Check the wiper/wash fuse for being loose.
