It's quite possible that you could have a bad wire out of the box too... I've had that happen before... Took me forever to figure that out. If you can get ahold of a laser thermometer, try each header primary and when you find one colder than the rest, you've narrowed it down to one cylider. You should also check your injectors, that will cause a misfire too, although it won't have anything to do with the headers...
