Default lt1 with 700r4 shifting problems after master cyl change

I have a lt1 with a 700r4 in a 71 chevy. The pickup used to have manual brakes, but I got ahold of vacuum brakes and installed them, now my tansmission at slow speed seems to shift up and down and has threw my check engine light and turns my fan on, but when I shut it off for a few minutes and start it back up the light is off. I have a tci vacuum switch to lock the converter when its in 4th, but going 30 it shouldn't shift into overdrive.
